Solve : Windows does not recognize usb keyboard/mouse after replacing critical files.?

I recently had my C:\Windows\System32\Config\System file corrupted, very likely DUE to a bad sector on my HARD drive. I managed to replace it with the backups found in C:\Windows\Repair and Windows boots, but Windows does not recognize the keyboard or mouse now. Both are USB and I can vouch it is not a hardware issue (They work perfectly fine on the second install I'm typing this with), my BIOS also accepts USB and the keyboard works fine before windows boots. I suspect the drivers are corrupt/missing from replacing the 'system' file but I am unable to do anything about it since I can't interact with it once windows boots. The problem persists in SAFE mode, and I am unable to otherwise repair/reinstall windows without reformatting the entire hard drive. Due to a STRANGE problem in which the recovery console corrupts the partition data, causing Windows to believe the partition is an illegitimate form of FAT32 instead of NTFS...

So, my question is how to fix the drivers, since I cannot interact with Windows once it has booted. My second install of Windows is CAPABLE of accessing all of the system files of the first install, and is located on a different hard drive, if this helps at all. Basically this is a last attempt to fix Windows before formatting my hard drive and starting over, data is backed up at least.
