Answer» Both Rosetta ab initio and comparative MODELING must generate ENSEMBLES of decoys before selecting models from amongst the ensemble. This process TAKES a considerable amount of computational resources, and therefore one can expect that, once your job has finished the Ginzu step and entered the ensemble GENERATION, each domain will take a few HOURS (e.g. a 150 residue domain will take about 4 hours). Other long waits of up to 12 hours may occur during the initial Ginzu step.
