Because the ship has a much GREATER MASS and momentum.  Momentum is the product of mass and velocity.  In order to change an object's momentum, you have to apply a force for a certain amount of TIME.  If you apply the same braking force to a CAR and to a ship for the same amount of time, both vehicles will LOSE the same amount of momentum, but because of the ship's greater mass, it won't slow down as much as the car.
